1. MAJOR NOTE: Since endgame ranges from 55-60, and these are taken at the lower end of the scale, there are several characters who stand to gain more MP at higher levels. This is really important as it gives Tengaar and Flik another L4, and Vincent an L4 and a second L3.
2. Riou, Amada, Anita, Chaco, Clive, Eilie, Flik, Freed, Futch, Gabocha, Hix, Jowy, Karen, Kasumi, Killey, Kinnison, Koyu, LC Chan, Lo Wen, Luc, Mazus, Tir, Meg, Millie, Nanami, Nina, Rina, Sheena, Shin, Sid, Sierra, Simone, Tai Ho, Tengaar, Tsai, Valeria, Viki, Viktor, Vincent and Wakaba all Halve Darkness and regen 15 HP with their default helms. For a loss of 16 defense, they can get 3!!! Additional speed and Wind halving.
Sheena regens a total of 20 default with his starting accessory, Mazus halves Ice/Water with his defense saving armor, Lorelai halves Thunder, Miklotov halves Fire, Freed halves Ice/Water, and Georg halves Dark and regens 10 HP.
3. Averages! I'll be listing several. The first is stars only, the second is stars+temps (Really only affects damage), the third is everyone (stars, temps and losers).

4. Damages- Again, straight scale and Rune scales. Also, males can opt for Fire Emblems, which trade speed for defense. They are accessories, which could be viewed in the SH manner. Most physical males want these. Another big note is that the straight scale for S2 is incredibly low (Use it and Flik has 1.1 PC HP damage!!)

Average Magic Defense is ~95-100. Average Defense is ~160 (possibly more if fully decked out). These are rough estimates, since I'm too lazy to list 18 people.
As for speed, speedy characters like Futch, Riou, Nanami, Shiro, Valeria, etc go before his first attack, relatively fast characters like Flik and Camus go before his second, and the average go before his third. The sluggish (Humphrey) go after his third. Sorry I couldn't be more concise about this. I'm lazy, and I have a save.

Comments: ... yeah, she's pretty nasty. With triple turns and an impressive physical, she can deal death as good or better than most of the others. Good HP, too. She does miss a bit, but not nearly as bad as Seed or Culgan. Still, in game, having Fire Emblems around lessen the impact of her damage (which would be insane if she used the Flaming Ninjastar attack three times).
I guess it wouldn't kill me to use slower characters to get more accurate numbers on her speeds.

There's an error in the OP's listed L4 average kill point numbers.
Straight (No More Runes) Scale: 492 (519 with Temps) (1230/1298 KO Points)
Fire Emblems & Straight Scale: 524 (550 with Tempes) (1310/1375 KO Points)
L4 Average: 550 (575) (1350/1438 KO)
L4 and Fire Emblems: 576 (600) (1440/1500 KO)
550 x 2.5 is 1375, not 1350.

the White Tiger Rune, for instance, never randomly criticals - it ALWAYS criticals when the user is red health.
He also questioned if Anita's Falcon Rune can crit. I vaguely recall Gourry saying it could, but it just lacked an animation... still, can anyone confirm this?

Per the Elf's request: the support spells from the Earth Rune (Clay Guardian, Revenge Earth, Canopy Defense and that other one I can't remember because there are no ranked S2 Mother Earth users), along with Silent Lake, have a 40 speed bonus for the turn they're cast.

Great Blessing and Battle Oath also fall into that category, as do Kindness Drops, Protect Mist and Kindness Rain.
EDIT: They don't get +40 speed, though. I believe it is 35.
EDIT2: Yes, the speed boost is 35 speed, not 40.
EDIT3: Scream also falls into this category. I believe we can pretty safely say any defensive spell or healing spell gets this bonus.

Lucia's FLAMING NINJASTARS appears to be non-elemental (or possibly some non-fire element) despite all appearances/logic; it did 270 damage to Georg wearing fire-resistant equips (who did resist Dancing Flames as expected). This could probably use confirmation beyond this one isolated observation.

One more thing: boss stats. Gourry has all their attacks listed, as well as better estimates on their speed (due to multi-acting messing with things) than raw numbers can provide, but this may be useful, in particular for Tec.
S2 statuses are death, sleep, silence, poison, and stun. Boss resistances to these usually aren't too great. S2 poison really sucks though (20 damage a turn!) so ymmv if you want to see far better poisons having their full effect here. It might depend on game of origin for me.

So, I'm working on a new S2 topic, but I wanted to get some opinions on one thing specifically:
Thunder Amulets- I'm thinking of limiting these to 1-2 per person. The reasoning is that basically 3 would be much more useful in game compared to the DL (in game generally if you have 2, you are very reliably hitting against most things), they come pretty late towards the end and the way the accuracy mechanics work, your PCs already get a good boost at endgame compared to midgame and earlygame. As such, I'm thinking that only allowing 2 at least keeps some semblance of the curve you see in game most of the time. Thoughts?
